No, it didn't make me sad. Not from what I recall anyway. I first watched WQ when it aired on Cartoon Network, and I was only about 7 years-old at the time.

I saw nothing sad about it. In fact, the only thing that moved me through the entire movie was first hearing Aniu's haunting and beautiful voice, speaking to Balto in his dream sequence. THAT was moving.
